This depends on the ISAPI add-on you are using. Each can have different configuration option. E.g. Helicon's ISAPI rewrite lite support only 1 httpd.ini file in document root, full version support .htaccess (or httpd.ini) files in each directory.
You should be able to find details in the ISAPI module documentation.

but if my root folder is in "/Serate" although joomla is installed in "/Serate"
