I don't quite understand. You have some modules set to be shown only on the frontpage, but they're also shown in the article view? That would mean some problem with Itemid handling. Go to JoomSEF configuration, Advanced page, and check that "Exclude source info (Itemid)" and "Reappend source (Itemid)" options are both set to "No" or both set to "Yes". You can also try setting the "Ignore multiple sources (Itemids)" option to "No".

Yes, the modules would load on the next page even if they were not suppose to. I purged and cleaned my cache and also (not sure if this helped) went into manage extensions and made a few changes under the Content extension. Suffice it to say - it now works. If there is anything below that maybe I should change to run a smoother JoomSEF enabled site - please let me know. But everything seems to work.
