I have installed Joomsef 3.3.6 on Joomla 1.5.14 and VM extensions

but weird things are happening , most of the URLs are screwed up

Refer to this site stage3.greenspeakonline.com

1) Eg. check out Programs link on main menu
The correct url should be www.greenspeakonline.com/en/our-programs

but after installing Joomsef, it added addition 'our-programs' to the url and becomes stage3.greenspeakonline.com/en/our-programs/our-programs


2) One of the links that lead to VM category page is on the right hand side module under
'Our Programs' which has Kidzspeak, Bizspeak and Gradspeak

These links should lead to VM respective category page but now it does convert to SEF URL but it cannot find the category page.

go to JoomSEF configuraiton and find the line related to VirtueMart extension. There, check the available selectbox.
As regards the problem with the category items, please, give us information about what menu module are you using? There might be a problem related with the module (there has been such with rocket theme templates and modules)

Issue no. 1 is not related to VM ..it's related to Joomsef itself so even turning on VM plugin wouldn't help


2) Regarding the category , the module is VM's own product_category module.

Updates

For issue 1) , I changed Under Joomsef Configureation , the 'Handling' for Com_content to nocache and it restores the SEF URL back to the correct one.

Issue 2 stil a problem for VM SEF extension

as regards 1) maybe you have on using both section and category name in configuration of JoomSEF and they have same names?

ad 2) it appears to me that the VM extenstion is either not installed or active on your site
