Hi we are developing a medical/homeopathic website, we have a VM product catalogue and the SEF url's are working great for products. However we have tweaked VM and added 3 new categories, namely search by body part, condition or substance. These are not outputting SEF Urls, but long complex url's.

How would I go about getting the same result s products for these 3 areas?

You will probably need to modify the VM extension for JoomSEF to support your new URLs. If you are skilled in PHP, take a look at file /components/com_sef/sef_ext/com_virtuemart.php, necessary changes should be done there.
