Now I understand. The update function has not been changed, unfortunately it can't handle large databases of URLs at the moment, it needs some improvements that are planned. However, you can easily just purge the URLs (in version 3.7.4 they will not be entirely deleted, but just moved to trash) and they will be recreated with new structure when browsing the web site.
