Ok I have searched everywhere and found some similar posts but no solution...

Right now the "Home" link goes to mysite.com/home/index.php

I can get rid of the section/category to get of the /home/ part, but i may want that functionality for the site however.

So how can I get the /home/index.php link to go to mysite.com/
I can't add it as a custom redirect as there is no URL to go to!

If I need to add something to my .htaccess what would that be?

you may just add one extra RewriteRule to your .htaccess file.

Just someting like:
RewriteRule /home/index.php /home
should do the job.
