I'm using the last free edition of ARTIO JoomSEF v3.2.12 and I see nowhere the Set "Don't use" on "Base href tag".
Any ideas ?

yes this solution is correct. One more note:

Please note, that if base href is used, then relative anchors, such as "#anchor" are automatically translated with the base href URL, not the actual SEF URL! - which is cause of the problem it does not work with SEF URLs then.

This means, that to solve this, you have to either:
a) disable generation of base href tag or
b) keep the base href tag generation on, but make sure all links using SEO URLs + anchors are absolute.

Please note that in 3.2.12 this setting (base href) was moved to JoomSEF Metabot configuration.
So you will find in in system plugin list.
