Lately I've seen that are generating thousands of errors in the log like this:

Category with ID 3.65 not found.

index.php?option=com_virtuemart&view=productdetails&virtuemart_product_id=502&virtuemart_category_id=3,65

Do not understand why are categories with , or .

I've also seen that you create URLs that should not exist in the URL using product categories in which there is that product.

I've been using JoomSEF since 3 years and not had these problems before

I'm sorry for the late reply.

You can try enabling the URLs Source Tracing in JoomSEF's Configuration on the Advanced tab. That way when new SEF URL is created the information about its origin is stored, so you can check on what page it was generated.
JoomSEF doesn't "create" URLs, it just takes the URL created in Joomla and generates the SEF URL for it, so there must be some place on your website that creates these wrong URLs.
