But now when I run maintenance purging the SEF URL I'm a large number of duplicates in my Directory APP.

I am solving setting to "Ignore multiple sources option - ON" and recreating the URL. Later I set again to OFF.

There is a better solution in your opinion?

It depends on which URLs are duplicated and what's the cause of this duplication. If the duplicates differ only in Itemid variable it's probably connected to your website's structure. There's usually not much that can be done about it, as components usually don't handle different Itemids very well in URLs.
If you don't need different modules to be displayed on the page depending on the Itemid, then the duplicates usually don't cause any problems.
