And is it a problem, that you have this links twice? Are you redirecting to old page? In the fact, if you have deleted this file, you can also delete links to this file. SEF generate links every time, when found new non-SEF link. When you change your links, SEF generates new records.

The problem is that when a visitor clicks on our search engine result the product is shown in a very ugly way because the flypage looks like a mixture of standard flypage template.tpl (which I have deleted) and our regular flypage.

JoomSEF always creates duplicate URLs with standard flypage and regular flypage.

And I don't know why.....

The question is how JoomSEF can find a NON-SEF URL with a not existing standard template.tpl

Joom SEF Works in that way, that if it founds non-SEF link in source code, it add it. Are you sure, that there is no othe old links on the page (maybe its cached)? Becouse there is no other way. SEF doesn't generate URLs from Joomla PHP code.
