From the 404 log I have created 301 redirects for some URL’s, and then I’ve gone back into 404 log and deleted the URL’s for which I’ve just created the 301 redirects for. However the next day the same 404 URL’s are back in the log. If I create another 301 redirect, I end up with duplicates.

Also can you stop 404 URL’s for .gif, .png .css files etc appearing?

Have you tested whether the 301 redirects work correctly? I don't see a reason for 404 to appear if 301 redirect works.
The .gif, .png or .css URLs by default are not processed by Joomla, so they can't appear in JoomSEF's 404 log by default.

Not all 301 redirects work and it's those that end up back in the 404 log.
Plus some that do work, still show 'Never' in the Last used column.
