Yes, this is intended behaviour and it is why you need to have mod_rewrite set correctly on your server in order to JoomSEF to work correctly. Please, refer to the mod_rewrite documentation: httpd.apache.org/docs/1.3/mod/mod_rewrite.html
You should first configure the mod_rewrite and .htaccess file so that the standard Joomla SEO is able to run with mod_rewrite option enabled, then you should try to use JoomSEF.
You can also post your .htaccess file, maybe I can find some problem in it. You should also make sure that .htaccess file usage is enabled on your web server.

First of all, try removing or commenting out this line:

RewriteRule ^([^/]*)/([^/]*)/([^/]*)/([^/]*)\.html$ /?option=$1&

Then only one of the "Joomla! core SEF Section" and "3rd Party SEF Section" should be uncommented, so for JoomSEF comment out all the lines in "Joomla! core SEF Section".
Also, which version of Joomla and JoomSEF do you use? The .htaccess looks like Joomla 1.0.x.

Ok, uncomment and set the RewriteBase correctly. If that doesn't help, you should probably check that your web server is set correctly and really allows .htaccess usage.
