I have implemented an index.html splash page as the main directory index. I have disabled the fix index.php links within JoomSEF and have the home menu as example.com/index.php. When I try to login into the frontend, I get redirected to the splash page example.com rather than example.com/index.php. It also seems that my user information doesn't get passed, after trying to login I go back to example.com/index.php and I still need to enter my username and password. Is there a work around for this? Thanks!

I don't understand ,what do you want. So its what Joom SEF is doing, that it hides index.php and so on and creates search engine friendly URL. Why do you want to have index.php in your URLs?

Try disabling the "Fix index.php links" option in JoomSEF's configuration on the Advanced tab.
