Maybe some JavaScript file isn't linked through absolute URL? Go to Components -> Artio JoomSEF -> Configuration -> Advanced tab (you need to enable professional mode to see it). There set "Set page base href value" to "No - disable base href generation".

This seems like a problem with wrong Itemids being stored with URLs. Try disabling the "Ignore multiple sources" option for K2 extension (using Manage Extensions page in JoomSEF).

Just if I understand it correctly. So you have a menu item linking to K2 category, and when you click it, it displays the correct content, but with the wrong template, so the page looks like a home page (with modules that shouldn't be displayed)? Or is there something wrong with the displayed category content as well?
