How to get rid of these links?

For the first case it seems that all the URLs link to different articles but with the same name.
For the second case it depends on what part the URLs have different. VirtueMart sometimes generates 2 or 3 duplicates with empty or completely missing flypage variable. You should disable Number duplicate URLs for VirtueMart in JoomSEF -> Manage Extensions -> VirtueMart -> Common tab.
For the third case, the /ask URLs are completely normal in VirtueMart, they link to the page where user can send you a question about particular product.

I don't know why such links are created, each with a different id. Enable the URL Source Tracing option in JoomSEF's Configuration on the Advanced tab and when a new URL is created, its source will be stored (you will see the Trace information when you open the URL details). Then post some Trace information as an example.
