The problem is pagination variables being appended to the end of the SEF URL. I've tried numerous ways of switching the setting. I have managed to get JoomSEF to remove the varialbes but then the pagination doesn't work and when a product is clicked virtuemart displays the wrong product.

The problem is, that VirtueMart 1.1.x doesn't support SEF correctly when generating pagination links, so there's currently no way to fix it in JoomSEF. A modification in VirtueMart's code would be needed to solve this issue.
VirtueMart appends the ?limit=5&limitstart=5 directly to the current page SEF URL, instead of using current variables to build non-SEF URL and let SEF component handle it.
You can either contact VirtueMart's developers if they're willing to fix it for you, or we can make the required modification in VirtueMart for you as a paid service.
