since the upgrade to joomsef the confirmation links in the emails ar not working (giving 404 error)

When I turn of seo it works fine.

trying to disable creating sef url in the configuration gives a 500 error:

Hi,
What version of JoomSEF do you use? It seems that your JoomSEF installation or some update didn't go well and there's some problem with your database table.

The easiest way to fix the database would be to uninstall JoomSEF and install it again, if you don't mind that you would lose your current configuration and SEF URLs. Otherwise you'll probably need to fix it manually using phpMyAdmin or similar database tool.

As regards the confirmation link not working, please post an example of non working link and if it's SEF, post also its corresponding Real non-SEF URL which you can find using JoomSEF's URLs Manager.
