I am not sure I understand, but you want to upload file from frontend and do not create Document for it? In JoomDOC, documents are not necessary parts of files, but they can contain more information about files. This document can not be filled automatically by system. What works is that you can create document from frontend and also meta information.
I am also not sure what you mean with indexing files that user load. You mean what user upload? And indexing is getting text from for example pdf file and save it to database for possible search of content text?
