Can I use JoomSEF also to change long URL like cz/company/pages/company to just cz/company?
Yes, it should work.In the most frequentyl cases the first /company/ is probably menu title, so just switch off "Add menu title to URL" on the tab Common in the extension parameters. /pages/ is category, so you can set how categories should add to the URL in the extension parameters too. You should update or delete existing URL and also clear the cache.
