I've tested it, but honestly I don't know what the problem could be, we haven't encountered this before.
If you send me the access information to your website's admin area and FTP, we may try to locate the problem on your server. But please note that if we find out that it's not a bug in JoomSEF but it's caused by some wrong configuration or some customization (in VM template for example), this will be a paid service.
