I've been searching for my self in my sh404SEF component in Joomla, And I found at:
Settings --> Components A list of components.

I've disabled my ' jumi ' extension and now ITS GONE! :D
My URL's are like they used to be:
index.php?option=com_jumi&fileid=1 ect..

I hope this is a solution for you aswell!

Yes, I have the same issu!

In my case I'm using my own script.. and EVEN that one changes the URL's.
