I have purchased artio joomsef the TEST domain taht I entered was let's say:
testsite.com
the actual site is at testsite.com/alpha

Artio PAID version is not working in test site - is this because it is in a subdirectory?

yes, that can be a reason very well. If your Joomla site is in subdirectory, this needs also to be stated in the Testing or Site (production) URL.

So in the example you gave, the registered Testing URL should be:
testsite.com/alpha

If you need to change incorrectly registered component, you can do so at:
