I just upgraded my Joomsef to the latest version. The Component works fine, but I do have one problem with the configuration.

In the old version I had the option to choose if the SEF URL used the category or the section. I can't find this option any more....

I always used the option 'Section' and would like to have this option in the new version as well. This is important for obvious reasons such as my site indexing, page ranking and incoming URL's.

Can any one tell me where I can find this option?

it is now located in content extension settings. So go to Extension Management and click Content. In parameters on the left find the category and section related options.
